My native language is English, but I'm not sure actually.
For portions, sometimes we make it plural, so maybe that has something to do with it? So then "can I have seconds" would mean "can I have my second portion," or something like that? I'm not sure though.

I think it means that since there are multiple things you are having "seconds" for that is why it is plural. And when you say "can I have seconds" it indicated you are going to get more than one of what your speaking about. For example if you are talking about cookies and you have one cookie to start if you ask for seconds and you get another cookie then since you will have eaten two cookies that why "seconds" is plural. That's my guess. Also, although this is perfectly natural and is said frequently, it is not grammatically correct it should be "May I have seconds?"
