Typically it sounds more natural to say "Hit in the stomach", compared to "Hit on the stomach". I don't really know why.
Perhaps the forceful action "hit" is the reason.
For example, if I am laying on my back, and a leaf falls from a tree towards my stomach, I would say "A leaf landed on my stomach", instead of "A leaf landed in my stomach".
Saying "A leaf landed in my stomach." would imply that I ate a leaf.
A little strange and confusing, isn't it?
