→ Do they mean basically the same thing? Should I technically include "a" or "an"?
→ As far as I understand, you rarely use the word "vocabulary" as plural. Then, isn't it kind of odd to say "I learned a lot of vocabulary today."? Is it more natural to say "I learned a lot of vocabulary words today."?

They basically mean the same thing and yes, adding "a" or "an" is an option but it is more formal and grammarly correct to add them.
"I learned a lot of vocabulary words today" does seem more natural but the first one also seems correct. The second one seems to sound more formal so I suggest you go with that one.
