Is there any difference between those sentences?
I feel like "what time are you gonna meet her" sounds like you haven't decided what time you're gonna meet her yet so I'm asking like "what time are you planning to meet her?"
but the second one is like I know you have decided what time you're gonna meet her so it sounds like "I know you set the time..so what time are you meeting her?"
am I right? or doesn't actually matter?

There is a difference in the use of the word going - it suggest there is a specific place you are going to meet.
Example:
What time are you going to meet her in the park?
What time are you meeting her tonight.
The second sentence suggest that a movement to some location is not yet determined.

What you wrote in the notes is very much it. The second one is for an already arranged plan. The first one, however can be already arranged or yet to arrange, as you said.
"What time are you gonna meet her?" however, puts special emphasis on the intention, on the action of meeting her, of physically moving somewhere to meet up. " "What time are you meeting her?" emphasizes the "what time" more.
That said, you don't have to think that much about this. In case of doubt, I would use the first one but they're very much interchangeable. What you said in the notes is a very good way to look at it.
