the first one is close but omit 은. 내일 3시에 만날까요? is natural.

You can use 내일은 3시에 만날까요? depending on the situation.

First one is more natural.
As for as I think, the second one means more like "Will you meet me tomorrow at 3 o'clock?'.
The first one is a better expression in Korean.
