Had been: means it started in the past and continued for a long time. So it means that time passed and the state religion stayed the same.
Time line for had been:
Past——————————->present
<— Catholicism —> ❌
Was: simply means that at one point in the past the state religion existed.
Time line for was:
Past ————————> present

You can think of past perfect as "the past's past". So you would say "Roman Catholicism had been the state religion" if you are already talking about an event in the past (which you used past tense for):
"By the time the Reformation happened, Roman Catholicism had been the state religion for several hundred years."
Simple past, however, is used with a simple declaration of time, or if you're just simply stating a fact about the past.
"In 1884, Roman Catholicism was the state religion."
