'Ben', because the sentence contains a direction.
* Ik heb een uur gelopen.
* Ik ben naar mijn werk gelopen.

There is more to it, but as a rule you can say that:
1. If a direction is involved you use a
form of the verb 'ZIJN'.
2. If the action itself is described you
use a form of the verb 'HEBBEN'.
* Ik BEN naar mijn werk gelopen.
* Ik HEB drie uur gelopen.
To come back to your 'IN' and 'DOOR' question, look at this:
* Zij HEEFT IN de tuin gelopen.
* Zij IS de tuin IN gelopen.
* Zij HEEFT DOOR de tuin gelopen.
* Zij IS de tuin DOOR gelopen.
