You're right, the first one is more natural. The second one implies that Maria is dead, or maybe can no longer swim: at least something has changed that means it's no longer true. The first one implies that she can swim from age three until now (and from now on).

They are both perfectly correct. Use either one. Neither sentence implies that she can’t swim now.
