I think it’s basically because while in the first one, the “not” is negating the expression “to be afraid”, the second one feels like something is missing (what you’ll negate):
I’m afraid I’m not hungry
I’m afraid I’m not there
I’m afraid I’m not coming with you
I’m afraid I’m not there anymore
And so on.
To sum up, I think the second one is like the “not” is gonna negate something that’s coming after it, not the “afraid”

I know this might be confusing but #1 is technically a complete sentence given the context, whereas #2 is an incomplete sentence.

@redtsuru So, should I suppose the same rule applies to the following answers, too?

Should I assume that in most cases the bottom line is that I can use the short answer (I am/I am not) only after Yes/No, otherwise I should elaborate more?
