何 can be read as なに or なん,so when 何 is read as なに, they have the same meaning.
You can replace them each other.

「何を食べますか？」
This 何 is read as なに, so you can rewrite it to:
「なにを食べますか？」

「何でそんなことしたんですか？」(when you ask why)
This 何 is read as なん,so you can't rewrite it to:
「なにでそんなことしたんですか」
