both sound natural to me. :) but thank you for your vote sounds a little more formal.

They can mean the same thing. But they can be a little different, depending on context. “Thank you for voting” is more a general statement, thanking someone for the fact that he/she voted at all. “Thank you for your vote” could mean that as well, but it could also be a way of thanking someone for the specific way he/she voted (e.g., for a particular person).
