I would explain it like this.
"It seemed very likely (that...)" is the past tense version of "it seems very likely (that...)".
"It seems very likely (that X happened)" means "it appears very possible (that X happened)".

For example,
"It seems very likely that he took the bus."
means "It appears very possible that he took the bus."

"It seemed very likely that she wouldn't be coming home that night."
means "It appeared very possible at the time that she wouldn't be coming home that night."

So, "that seemed very likely" probably means "that appeared very possible." That's the best way I can think of to reword it. I don't know what context it's in though, so it could depend on what "that" is.

Actually, I'm reading an English book, and this sentence confused me. The pharagraph was talking about old stairs in his school,

"--- The marble must be unusually hard. That seemed very likely, only too likely, although with all my thought about these stairs this exceptional hardness had not occurred to me"

I couldn't get the sense of this sentence although I know the clue of this 'likely' meaning
