Which one sounds more natural (or more used) to you?
In English I wanna say I hear far more of "I don't think there's..." than "I think there isn't..." in daily conversations. Nonetheless both are grammatically correct.

Both are commonly used to me. But the first one would require the use of the subjunctive tense "je ne pense pas qu'il y ait", which is harder to use.
The second one "je pense qu'il n'y a pas" is easier to start with, as you don't change the word order and use present tense.
