I could not have you arrested = the speaker tried to have the person arrested, but was unsuccessful. This could be because the person didn't actually commit a crime, or some other reason. (You need the context to know why they were unable to have the person arrested).
I could not bring myself to arrest you = the speaker was supposed to arrest the person, but for some reason they didn't want to. Maybe because they didn't think the person did anything wrong, maybe because they are in love with the person, etc. (you need the context to know why the speaker couldn't bring themselves to arrest the person).
Examples of "bring oneself to do something":
I loved watching her sleep next to me so much, I couldn't bring myself to wake her up even though she was late for work.
The stray dog looked so hungry and tired, I couldn't bring myself to kick it out of the store.
Because the teacher truly cared about her students, she couldn't bring herself to fail any of them, even the worst students.
