nope, no difference between them. take something into account, شفا is mostly used when someone with a very bad situation, for whom doctors can't do anything, will be cured unbelievably e.g.
به طرز معجزه آسایی شفا پیدا کرد
he was cures miraculously
خدا او را شفا داد
god cured him
از دست پزشکان کاری ساخته نیست، فقط خدا میتونه شفاش بده
doctors are unable to treat him, just god can help him

it depends on the accent. both forms are correct.
it's better to use شَفا

They are totally different.
The other common example is غذا. When it has َ over غ (we call it فتحه), it's غَذا, and the meaning is "food".
But when it moves from above the letter to the down (the thing that's called کسره), it changes to غِذا, and the meaning is "urine"
To be honest, the second one is never used, because it's an Arabic word.
It's the same thing for the example you mentioned. شِفا means "health", but شَفا means "dying".
If you came up with the examples of this word, you may have seen something like خدا شفا بدهد.
The شفا we use should mean "health" (to ask God to bless someone / give back health to them), but ironically we use it with a کسره (meaning we want God to kill someone! 🤦♂️)
This is one of the thousand mistakes we make in everyday conversations, and no one gets you wrong for that, because everyone is used to using them wrongly

in persian language there is no difference between these words, as "Dehkhoda" dictionary say:
شفا. [ ش ِ / ش َ ] (از ع، اِمص ) شفاء. تندرستی و بهبود از مرض. (ناظم الاطباء). بهبود. برء از مرض. بِل ّ. (در فارسی بیشتر به فتح شین تلفظ کنند).

but in arabic language they are completely different. شَفا means around something as we have in Quran: «وَ کُنْتُمْ عَلى شَفا حُفْرَةٍ مِنَ النَّارِ فَأَنْقَذَکُمْ مِنْها» it means you were around a well containing fire in it.
but شِفا means health, as you said ایشالا خدا شفاش بده which means may the god help him to be healthy again.

What’s confuse me is that sometimes the same word but different pronunciations in Persian has different means.( like mehr, mohr)
So, which one means “cure” between shafā and shefā?
If the answer is No.1, what does the No.2 mean? Or both of them mean “cure” just due to different accents like @mohrezo_o said.

Like what @mohrezo_o said, it's no big deal in Persian, but when it comes to Arabic, it's very different to tell somebody to eat غَذا (food), or غِذا (urine)
Especially in the southern parts of Iran, where people speak Arabic (not Saudi Arabia Arabic but yeah they're close)

都可以,这两个词是相同的。含义和用法相同。。no difference depends on the accent of the city colloquial speech. some say *shefa and some say *shafa but for the meaning, in persian there is only one usable n common meaning.
nowadays شفا" shafa or shefa" means : cure by miracle
