The meaning of "by far" is comparing something/someone with others of the same kind in order to emphasize how great the difference is between them.
Example:
This is by far their best album yet.
This is by far the best meal I've eaten in weeks.
By far the most important issue for them is unemployment.
They were outnumbered by far too many errors.
Withiut the by far you're not emphasizing a point on how much something/someone is effected whether it is positive or negative.

I'd like to compare these two sentences:
1) This story is by far more interesting than that one
2) This story is far more interesting than that one
So I'm omitting only "by" not "by far". Doesn't the "far" (without by) also emphasize how great the difference is?
