They have very different meanings.

Perplexing: difficult to understand.
Embarrassing: causes shame and discomfort.

The difficult puzzle had me perplexed.
I'm perplexed by most mathematical proofs.

There is a difference. Perplexed means confused, whereas embarrassed is where you feel bad because you made a stupid mistake.
