Why is ni used to mark a location in sentences like「本やに本を買いに行きます。
Shouldn't it be 「本やで本を買いに行きます。」 since it involves the doing of an action?
or is the location marked with で when you're talking about the actual action that is happening, has happened or will happen, (e.g. 私は家で映画を見ました。- I SAW the movie at home.) and に marks it, when an action involves a purpose, because you talk about the movement in those sentences? (e.g. 私は映画館に映画を見に行きました。- I WENT to the cinema to see the film.)

In Japanese, modifiers can connect to the modified word directly.
本やに and 本を買いに modify 行きます. So 本屋に行きます and 本を買いに行きます is valid.
But 本やで行きます is strange (I go at a book store...?), so it is invalid.
If you want to use 本やで, you should say: 本やで本を買うために行きます。 But this expression is rarely used.

I see. Yes it might sound strange. For me 本屋で本を買うためにいきます。is more like "I'm going to buy a book at the bookstore, while 本屋に本を買いに行きます。 is ”I'm going to the bookstore to buy a book." when I think about it, which has a slightly different emphasis right? 1. The action, and 2. The location.

Yes! 本屋で本を買うために is emphasized the action (to buy), and 本屋に本を買いに is emphasized the location.
But to emphasize the action, you can also say 本を買いに行きます, omitting 本屋に. So 本屋で本を買うために行きます looks redundant.
