"Being with you" implies a relationship. "Staying with you" does not. "Staying with you" needs to be clearer to be fully understood because it does not imply anything. Does that make more sense?

"I want to be with you" could mean that you want to be in a romantic relationship with that person. It also implies that you are not currently in a relationship with that person.
