"I'm sorry to be a bother" is not said as often as "I'm sorry to bother you".
The first would likely be said if you had to do something or ask something that may inconvenience someone else. The second would likely be used before you ask someone for a favor, but the both have basically the same meaning.
Both would usually come before asking someone a question when the person you're asking is busy or in a bad mood. Here are some examples:
• "I'm sorry to be a bother, but could I move past you?" (This would be asked if someone was standing in your way, but they are doing something important)
• "I'm sorry to bother you, but could you fill out this paperwork?"

Not much; it just depends on your preference, really.. “I’m sorry to be a bother” isn’t commonly used, and it does sound a tad more formal (eg. stuffy). “I’m sorry to bother you” is used more as a nice way of expressing your awareness of how you may be interfering with another person’s time. Most of the time, people are very receptive to this remark.
