It depends on the context... however, to me sounds like:

1. Won't you eat? (Dinner is ready, the table is served, the person is sitting there staring at the food. So, there is food but he/she doesn't wanna eat). Ex: Won't you eat? Food is gonna get cold.

2. Are you going to eat? (This would work on that first scenario, however, it would also work when there is no food ready at all). Ex: Are you gonna eat tonight? If so, I'll fix you something.

won't you eat - asking why are you not going to eat. speaker assumes you're not going to eat.

are you going to eat? speaker doesn't now if you're going to eat or not.
example:
Why won't you eat your fries?

Are you going to eat your fries?

"won't you eat" is more of a demand or direct way of telling someone to eat and "are you going to eat" is more of an open ended question

ie) why won't you eat your dinner?
vs
are you going to eat your dinner?
