"I have no words to express my gratitude with" emphasises the listener, the person you are grateful to, while "I have no words with which to express my gratitude" emphasises you, and how grateful you are being. It is a subtle difference! The second way is written in what is called "passive voice," and we try not to speak that way.
The best way to say this phrase is, "I have no words to express my gratitude." The "with" at the end will be understood, and does not need to be said.
